I use Paint.

Use just regular paint to custom sprites. Use flash, photoshop after effects etc to make effects. And flash to animate of course

Well if you need to recolor those types of sprites, download Usenti, it's a free program that allows you to change all the colors for 1 shade at the same time, so let's so i'm try to change an entire sprite sheet of sonic to green, I grab my palette for green, save as png on the sonic sprite sheet, open in usenti, use the Eyedropper tool next a bunch of numbers and stuff will come up on the side, that is the numbers that make up that color, so use you're eye dropper tool on the green shade u want. Then remember those numbers, use the eye dropper tool on sonic, and put those numbers in, and bam!!!!!!! all the sonic sprites with that color on them will have changed the shade to green.

I have done these kinds of style edits before.
When the tutorial says, "shift around the areas", it means fix the hands. Make them look as clean as they were before. Do the same with everything else taking the classic sprite as a reference or the modern one depending on whatever the hell you want to do.

Just take the colors and try recoloring it until it looks good.

Not just recoloring.
You'll need to edit it. The sprites aren't the same size unless all you want to do is do some pallete swaps.
